After a little more review of how CCEL has prepared the xml files, I've determined an easier way to package them than Builder Builder (which is still a good tool). Basically, there is meta-data in each of the files that already defines the book layout. By using this meta-data I can convert the xml file to html files in less than a minute and compile a book. Though this is still far from perfect, the first version of the tool that I'm building to process these files is promising. I'm uploading some first drafts of books now, and will update them again later as the tool is fleshed out more. Additionally, I will make the tool available after a little while too.
Note: these are not yet formatted as nice as I would like nor are Scripture references converted to something that the PBBi Builder can handle. These are two of the things I hope to flesh out over the next few weeks.
Note 2: I'll just be attaching more of the books to this node over the next couple days. The list will be getting nice and long. :)
Update 2/14/08: Removed the seven volumes of History of the Christian Church and uploaded them as a single book.

Determined the fixes for the display issues (styles and footnotes). Should update the resources here in the next day or so. Still have to determine the fix for Scripture references.
Curious how this is coming along and if there is any aspect of it that anyone can help with. I am currently using the PBBi to develop study guides for distance education in Spain, and am interested in anything that would streamline our development process. Thanks!
I'm making a few more tweaks to the CCEL_Processor to take care of "irritations" that I have had in using it, but the program should be uploaded here in the near future for anyone to use. I don't know if it will be of any use to your project though as its only purpose is to read thru the ThML xml files that Calvin posts on its resources and convert them to PBBi format. If your source documents are ThML xml then it will help; otherwise it won't.
Jon, if you wish to e-mail me information on your source documents and how you are currently processing them into PBB format I can "stew" on it and see if I have any ideas on how to ease your task.

Thanks for the update! Truthi is, at the moment I'm just beginning to look into an XML workflow, so looking at the ThML DTD is interesting. I imagine there are others out there as well.
So far we've sort of done small-scale MS-Word to HTML to PBBi conversions, but of course, this is time consuming and if our professors make changes we need to go back through it all again.
Since I don't currently plan on preparing his Encyclopedia the 1st draft of all of Schaff's books are now here. There is still some display cleanup that I want to do in some of the resources - but most turned out pretty decent. Also, I still don't have the processing - as it just kept erroring out on me. If you notice any issues with any of these resources please let me know and I will try to correct as I can.
Note: NPNF03 Series1 was not a complete file, so the some information is not there. I think it is only indexes that have been lost but have not verified. For some reason the XML file from CCEL is just not complete.
Can you add a single-file download option, e.g. ZIP file, or better yet, an EXE install file? Thanks.
I can add it to my list of things to get to. The easiest and quickest solution would be to install the PBBi Updater and then just download the Philip Schaff folder if that is all you are interested in.
I have recently learned that multiple volumes can be compiled into a single book. I have built this functionality into the CCEL Processor program (which should be released to StillTruth.com next week sometime), and am recompiling all of the multi-volume works. History of the Christian Church was replaced last night and Nicene & Post-Nicene Fathers, Series 1 this morning (with Series 2 coming tonight).
The remaining display "issues" that bug me are due to the ThML markup coming from CCEL. Hopefully someday I can work on edits of the ThML for Calvin and recompile, but just don't have the time for that detailed of work right now. :(
